Chakra IS a willfully made composite of one's physical and mental/spiritual energy. The amount that exists in you naturally is miniscule. The quantity you can safely produce has no bearing on your chakra control - Naruto is terrible at it because he's a poor student who was, at least in part, taught poorly.

Somehow, in the middle of deemphasizing it as the union of mental image and physical energy, Kishi wrote in natural energy as an additive that you can use to create stronger chakra.
Fuuinjutsu is ONLY techniques that contain or bind things, though it has some notable overlap with juuinjutsu, and both are almost always subsets of the unnamed technique of working with 'jutsu formulas', or external equivalents of handsigns, which maintain the structure of a technique.
Purge all the alien space bats shit and stuff that contradicts the rules as presented early on.
Make the bijuus unusual for effectively being balls of natural energy, or freestanding quasi-jutsu sustained by consuming natural energy to replenish their substance and form.
Or perhaps they sustain themselves by taking in the energies of what they kill, and being in a jinchuuriki slowly starves them as the seal harnesses the power that naturally radiates off of them to empower their host, in addition to whatever can be directly skimmed off.
If you particularly like some piece of filler, like my complicated relationship with the hoshigakure arc, find a way to contextualize it as sensible to the system you've built around the actual facts presented early on. Perhaps the Star Training imbues the users with a chakra 'additive' similar to natural energy, but less discriminating and more hostile - something foreign.
Or perhaps by instilling you with that energy, it's starting the process by which you'll either become a chakra beast or eventually die as your converted energy fails to reach critical mass to survive the death of your body.
Still, if you can take the early, more understandable and less 'because' systems, and nail them into a coherent framework, you've created a ninja world your audience can comprehend and predict. And that's cool.
