In Romanji, it's usually written as Kyuubey instead of Kyubee. Mostly because Homura said it's Incubator i.e. In-KYUBEY-tor

Well, yes, but a whole name Kyuubey is supposed to be short for Incubator, eventually people started to shorted in even further into KB as well, two letters are less than six or seven.
Yeah, the fundamental issue with daimahou's logic here is running the conversion in the wrong direction, assuming that kyuubei is derived from QB, when QB was actually derived from a desire to get the closest thing to a phonetically coherent two character abbreviation of kyuubei that was possible.
Also, it becomes a valid pronunciation if you assume the Q is pronounced in english and the B is pronounced in spanish :P (JK)
(If you did it all in spanish, you'd get kubei)
I think my problem is that some japanese manga (Ga-rei) has already used "QB" (IIRC, when they are talking about it, literally on the silhouette) for "kyuubi" so I can't see it describing kyuubey.
