Minbari vessels were quite a step above human vessels, I understand, so using anything less than lethal force against them would be challenging.
More than that; even using lethal force against them was challenging. Minbari ECM systems were so potent that it was literally virtually impossible for EarthForce ships to so much as hit them at anything other than point-blank, aimed-visually-down-the-barrel-of-the-guns range. And of course trying to get there just meant being "to shreds, you say"-ed.

(This is even how the Earth-Minbari War actually started; Dukhat requsted the Valen'Tha scan the approaching human vessel to get a better feeling of the capabilities of the species that was choosing to approach them for the first time. The ship's mere scanners were so powerful that they disrupted Prometheus' systems severely; combined with the Minbari tradition - equivilant to the gun salute of a returning warship - of approaching a vessel with weapons ports open to show respect, that started the whole ball rolling downhill. Captain Janikowski is widely painted as a belligerant, jumpy idiot for nearly getting humanity killed off by choosing to fire on the Minbari, but honestly with a large ship of unknown capabaility approaching with gunports open and starting to fry your ship's systems, what would anyone else have had him do...)

The main thing for Superman would be resolving his 'I want to good things for people' versus 'I don't want to do these sorts of thing' dilemma. Kal-El isn't someone who'd be comfortable just executing people in the way that the SI would be, but it's possible that someone like Luthor might find himself holidaying in the Phantom Zone.

So, he'd keep his moral code for the most part, but would also end up getting kooky about it? And he'd also end up becoming more willing to resort to unconvential punishments for supervillains to make sure they're permanently taken off the board without killing them?

I suspect so. Enlightenment removes internal contradictions, it doesn't turn you into a psychopath. He might not go as hard as 'dump them in the Phantom Zone'. He might just talk to Batman about doing something like what the League did in series three.

They actually could have bought artificial gravity technology from the Vree, but the version the Vree use is incompatible with human design.

Mostly, same with Centauri and Minbari food.
 
...what do they do? I'm not getting a straight answer from reddit/google, or the wiki, and google's slop machine keeps trying to convince me they execute criminals/give them a 'mark of caine.' Which is clearly nonsense.

Would other forms of enlightment do the same to him? Like say Hope, willpower, Rage or even Life? Enligthment of Orange light removes internal contradictions but would the others do the same?

Well, it obviously doesn't remove all forms of contradictions or self-doubt, because we've seen Paul question and doubt himself several times after he got enlightenment. Besides, when it comes to desires, it's entirely possible for someone to desire two things at the same time, even if those things are opposite to each other.

But the question is, how would Superman adjust or react to his ability to perceive everyone's desires, including his own? And would his friends and loved ones notice his civilian identity's change in personality?

Well, no, enlightenment doesn't remove all uncertainty from the universe when it comes to how he should best achieve his goals, but, if I understand correctly, it DOES give him perfect awareness of what his goals actually ARE. If two of his desires cannot be pursued simultaneously, then he knows, perfectly, which is more important to him, and acts on that one.

Lonnie Machin has been speared to the tree, feet hanging two metres above the ground. His mask is moving as if it's his face, silently gasping in agony. The spear was thrust downward, and I think he's trying to push himself up the shaft to escape while it's getting lubricated with his blood and causing him to slip. He… Shouldn't be alive. Probably shouldn't still be bleeding either, unless…

"Pots gnitruh flesruoy!"

Zatanna runs after Timothy, who's reached the base of the tree and is looking for a way to climb up.

I trigger my armour's flight system, launching myself at the tree, holstering my gun as I go. I slam into the tree next to him and grab the branches with my legs and free arm.

"Netfos dnuorg!"

I cut into the tree, slicing wedges out easily enough. Lonnie appears to spot what I'm doing and braces himself. There, I can see the head of the spear, cut from beneath-.

Lonnie drops, spear clasped through his chest. He turns to his side as he hits the ground, trying to prevent further trauma to the spear wound. But instead of a heavy impact, the ground undulates underneath him like a bouncy castle. Ripples expand across the surrounding field, vanishing into the distance as the point of impact returns to normal level.

I push off the tree, using my thrusters to slow my descent in case that was a Lonnie-only thing.

Zatanna's next to Lonnie. She pulls his costume jacket away from the site of the wound

"Hself stink rehtegot sa eht raeps sevael!"

She then.. pulls, the spear slowly sliding free of Lonnie's body as Timothy helps prop him up.

I land next to Hiro. "You alright?"

He nods, eyes wide and staring at the field chirurgy.

"You're clearly not alright. He's alive, and he's going to stay that way. Have you never seen a wound like that before?"

"Not-not in person. On the screens, yes, not… Like this."

"Love to be able to tell you this is the last time you will, but that would be a lie. Think about that when we get out of here."
 
I wasn't expecting that. I'm guessing this translocation was either completely unexpected, or went in a different direction than what Anarky expected.
 
I'm not sure how you couldn't see this coming from a mile away. Lonnie Has been ignoring everyone and everything that's been telling him what he's doing is really, really fucking stupid. Now finally he's moved from the fuck around portion of his antics, to the find out portion.
If he wasn't such a complete fucking genius I'm pretty sure the ship is repelling to prove himself right would have killed him a long time ago. It would be nice if this was enough of a disaster for it to be the wake up call he needs to stop screwing around. But I'm pretty sure the only way that's going to happen is with a major body count.

Ah. Without his Enlightenment, his empathic sense takes actual effort to use, and he can't even muster that much. At least it seems like he can still feel desires, so Yap didn't rip all of that out entirely. But he's back to human levels of focus now...

Orange Ring. Soon as he had it, he improved himself, including his eyes. Wouldn't be surprised if he gave himself enhancements like the whole 'optic nerve behind the retina' thing other people have received from him.

The lack of central focus from lacking Enlightenment. His desires all tangled together in a confused mess, without the ability to concentrate on a single goal to the exclusion of all else... I can see why he feels lost now.

It's cruel, but a necessary cruelty.

Fitting that Hiro be icked out by seeing real wounds in the flesh. You can watch all the violent videogames or gory 'Rekt' videos you like, desensitise yourself to violence on a screen, but the real thing is far more intense. Hopefully they can heal Anarky up and find out what's going on, even find a hint as to how to ending it.
